Clients can upgrade to a higher tier product and change to a longer billing cycle at that time. However it isn't currently possible to stay on the same product only changing the billing cycle.

If a TLD is not categorized, then it will be grouped under the fallback category of "Other".

Yes this is fully functional in v8.13.
For example the attached invoicepdffooter.tpl will add "Footer text" to the bottom the Invoice PDF page.
Check the TCPDF Documentation to ensure you're using valid syntax. The examples section is particularly helpful: https://tcpdf.org/examples/

The Tagline and Short Descriptions are displayed in the Cross-Selling messages later in the shopping cart flow. It isn't part of the product selection page.

The LocalAPI user is invoked locally. Ie. By a file on your website that isn't a part of the stock WHMCS software.
This will likely be an after-market customisation, perhaps something like a custom order form.
I suggest comparing your WHMCS files against the stock ones for any additionals you may have, as they could be the cause.

The Authorize.net module in WHMCS does not specify or store particular certificate information, the communication to Authorize.net uses the root certificates installed on your server. Therefore, there would be no changes required in the module.
Please ensure your server/PHP has the root and CA certificates installed and up-to-date. If you are unsure how to check that, please work with your system admin or hosting provider.

Clients can add credit card details via the Payment Methods page to be stored in the PayPal Vault in advance for use by the PayPal Card Payments module.
That is not possible for payments via PayPal accounts for use by the PayPal Payments module; clients need to place an order or pay an invoice to link their PayPal account for future charges via the PayPal Payments module.

Does the issue persist if you switch to the stock themes and order form template (eg. Twenty One and Standard Cart)?

It is desirable that the client's information is always used as the Registrant whois contact, as this ensures they are the legal owner of the domain.
All registrars are obliged to send such emails to registrants. If Namecheap's emails is not suitably white-label for your needs, may I suggest one of the other domain registrar's supported by WHMCS instead: https://docs.whmcs.com/Domain_Registrars#Supported_Domain_Registrars

These sound like actions which trigger emails to be sent, meaning a slow connection or processing time of emails could be causing the timeout to be reached.
Do you see any errors in the Configuration > System Log at the time of placing the order or adding payment to an invoice?
Do you experience a delay or timeout when sending emails via other routes, Eg. Via the Client's Summary tab?

The pipe.php script should not be run as a cronjob. Please remove that one.
Pipe.php is part of the Email Piping method and is configured as an email forwarder: https://docs.whmcs.com/Email_Piping
