That could be possible as client client on submit button multiple time, TicketOpenValidation is the best solution where You can manage this Issue
You can create your own template by just renaming current theme so on next upgrade it will not overwrite
Also without updating template this all changes is not possible some can be possible but not all
So better create custom template and make it changes if you can this much technical

I want to calculate the product price based on Quantity selected like
like
1 - 10 nodes : $3.95
11 - 50 nodes : $2.95
51+ nodes : $1.95
Like if someone pick Quantity 7 then 7x3.95 = 27.65 or
if someone pick Quantity 14 then 14x2.95 = 41.3
Same should work on Upgrade too

Yes that is possible to connect WHMCS to ZOHO or Quickbooks,
There is ready module available for Quicknook and even you can integrate Custom API too.

Yes actually it matter of response you get so you need to parse the response correctly.
As you are getting funds in account so I think it is mattar of response processing at you WHMCS to mark invoice paid
