use whmcs for invoicing only?

yes... though if all WHMCS is being employed to do is invoicing, I can't help thinking there would be better solutions out there.... though transfer of WHMCS data might be an issue if you already have a lot of clients and there is no import option with an alternate solution.

certainly with domains, you can disable the registration options (especially reg) and that would prevent a lot of the domain links from showing...

virtually everything else could be removed with hooks, css or template changes if required.... a lot of the panels on the homepage will be conditional, so if the user has no domains, then the expiring domains panel should never be shown.... and with regards to any MarketConnect spam banners, then these could be disabled from settings (though I assume if this WHMCS install is not selling hosting and/or domains, then they wouldn't be enabled in the first place.

Yes but there are far better products if you just need to generate invoices and let people pay. From open source to paid ones. I would not bother with WHMCS if all you need is just invoicing because its also pretty bad when it comes to accounting. You will need to export the data anyway to a proper system that does math, taxes and credits correctly.

If you need to use some other things as well, then WHMCS would make more sense, just for invoice and billing? Don't bother, there are gazillion systems that do this, from simple to very advanced billing systems. Most don't even cost a penny, or it's a one time payment.
