I've got mod_rewrite enabled and the SEO option enabled (would it otherwise generate URL's like that in the first place?). We're running WHMCS over mod_proxy.. DNS A record pointing towards another machine and proxypass to and proxypassreverse from another machine that is running WHMCS. In the root of your WHMCS folder (folder usually renamed to another name like support) has the htaccess.txt file in it and has to be renamed to .htaccess and it worked flawless after the rename.
