How to fix some warnings

They are self explanatory, as in they give the fix. 
If you are making any changes to the cart template, don't use the template that came with WHMCS, instead create your own copy.
For auto-updating, make sure WHMCS has somewhere it can upload files required for the update; it needs to be "writable", meaning it has to have permission to put files there.
Edit (or ask your provider to) to edit your configuration file for SQL to change the mentioned values.
