Thoughts on a stripped down WHMCS?

All we need is domain registration/transfer, the ability to provision DNS, and a run a webhook to setup a virtualhosts file for Apache.  Don't need the billing module as we run Zoho Subscriptions, don't need the tech support/ticket system as we have one of those as well.  Don't need any of the hosting packages...no CPU, disk, email, wordpress, phpadmin, etc, etc, as we intend to use WHMCS direct to consumer and they won't have access to WHM/cPanel.  We'll have no resellers or affiliates.

Is there a way to remove all the additional complexity without creating a hug mess?  Any other vendors aside form WHMCS that offer only domain purchase/transfer and DNS provisioning?

not really... it's one whole package and not modular, so you can't easily turn into a "Lite" version... the best you could easily do would be to disable and hide the parts you don't need - and from your description, that's a very high percentage of the functionality.
