How does WHMCS handle existing domains that may or may not be registered through my chosen registrar (enom). Am I able to add the domain and tell WHM whether it is to be renewed or not? Will it pick up the renewal date form enom or do I have to manually enter this.

You can add domains through non-supported registrars by using the "Email" module. However it won't automatically update the expiry or renewal date.
