Custom Email Template Not Found Header and Footer after send Email

First of all, Thank you all,

I have a custom module that sends email using a custom  email template (Note: I don't use SendEmail API because it only sends mail to client id). The email templates  now sends  mail without a header and footer. What am I doing wrong? Could you please point me in the right direction?
