installed WHMCS into a sub-domain

You certainly should not install it on the same folder as your WordPress site since files can potentially conflict, for example if they use the same folder name or filename. It would also be a nightmare to maintain and upgrade since you are mixing the WordPress files with WHMCS. This applies to all softwares, not just WHMCS or WordPress. Keep different installations in different folders.

You can install WordPress or WHMCS in a subfolder such as example.com/whmcs

Or a subdomain whmcs.example.com, it doesn't really matter; it works both ways. Your choice.

Software, either WHMCS or WordPress don't care where they are installed in your server.
