youtube have WHMCS 5 Theme Customising tutorial but dont have WHMCS (6) Six Theme Customising.

I'd recommend adding your header and footer around the WHMCS contents and then slimming down the large WHMCS header/footer so it's smaller and allows your websites header/footer to take prevalence.

 

There's quite a lot of steps in completing a WHMCS integration, it's really a matter of keep playing around with it and you'll eventually get the hang of it.
