Potential EU VAT accounting headache?

We've noted the following HMRC VAT rule changes due to come into force Jan 1st 2015. This looks like it could be a major headache unless WHMCS somehow automates the correct way of dealing with different VAT rates for different EU clients (or can this be done already and I am just missing it)?
