Can WHMCS manage a client whose sites are not on a managed server?

I have a client with 3 sites; 2 of them are on a Windows server that is not managed by our WHMCS installation. The third one is on the managed server, but they are not set up as a customer. Currently they are billed twice a year for all 3 sites on the same dates. This is done manually via an emailed invoice. Is there a way to have this client be added to WHMCS so that his 2 off-server sites and his one on-server site are invoiced the way they are being done manually now?
