Root Directory Question - Should I install directly on www or under a subdirectory ?

Hi,

 

My server is under a shared hosted service, using SuPHP...

 

Initially I had everything under www, directly on root... But I want to get more organized, and I moved under whmcs directory...... not really sure what is the best approach, and would like to now wich one are your suggestions......for easy administration, and cleaner way to work...

 

I now I can do a subdomain (ie, whmcs.mydomain.com) on Cpanel to map directly to the service, but not sure if I can use any kind of alias , to get both mydomain.com and http://www.mydomain.com going directly the menbers/customer directory.

 

I would like also to get mydomain SEO friendly (so it gets better positionated on google), so I would rename current .htaccess.txt file shipped with the install... I do not known if that would also have any dependency on the final approach choosen (root directory install or alias..)

 

Question: What is the suggested approach to get an install, SEO optimized ? May I have whms install on a Cpanel enviroment with SuPHP workings as being on root , using alias/mapping, whatever, withouth having to copy everything directly to the root directory?
