Currently I have my billing software on a sub-domain that uses a SSL cert, would I be able to install WHMC in temp sub domain, then import information from my existing billing software, then remove the old billing software and then move WHMC to the sub-domain with the SSL cert?

Yes, that will be fine. Just make sure to update the system paths and reissue your license when you move WHMCS.

one more question, I already have a support desk in place and to be honest I would like to keep it, how easy would be to link to my existing support desk and disable the one in WHMC?
