Is there anyway within WHMCS we can keep track of how much transaction fees we are being charged for each transaction by the payment gateway used by client to pay?

There is not a specific function at the moment, I feel a feature request coming on. But, you can create a hook to calculate them. The hook point you want is probably be, "AdminAreaPage" this will allow you to calculate the costs in the hook then assign it as a variable that can then be used by modifying the admin page template.

 

As a feature request, I believe this should introduced as to be a part of the revenue logs
