API: New order setup

I'm use the api to create new orders:

I have the product set to auto setup after order is created and that works fine if the user orders through the client panel. Not the case with the API. Once the order is created it sits as pending and only is setup once I manually accept the order.

 

Is this supposed to work like this? If so, how do I go about setting up the products after a order is placed with the API.
